The Lightning effect, in particular, doesn't support keyframes. To make the Lightning effect appear over a clip for only part of the clip's duration, do the following:
Place your original clip into a video track.
Create a Transparent Video clip.
Place the Transparent Video clip in a video track above the original clip's.
Apply the Lightning effect to the Transparent Video clip.
Position and trim the Transparent Video clip until it covers only the section of the original clip where you want the Lightning effect to appear.
Select the Transparent Video clip in the Sequence.
In the Effect Controls panel, adjust the parameters for Lightning, until the effect appears as desired.

We can add this tip to a future edition of Help. Thanks for pointing out the problem.

Adjustments can be made with key frames, yes. But suppose I just want to add lightning to a limited number of frames in a clip (using the default values for lightning). How is the accomplished without apply lightning to the entire clip? This should be easy to find in the help section, but I just don't this explained anywhere.

Use markers simply to identify places in the timeline. For example, you might place a marker where a beat occurs in a music track. Use keyferames, not markers, to control effects. For info about adding keyframes, see http://livedocs.adobe.com/en_US/PremierePro/3.0/WS1c9bc5c2e465a58a91cf0b1038518aef7-7e61.html .

This section tell how to create markers in the Effects Contol panel. It say "You can also add markers to your sequence to designate where you would like to place effects" however if failes to state how to tie, or, match or correct a marker with an effect, say lightening effect, if you only want an effect to be placed on a limited number of frames in a clip. Call me blind but I fail to see the connection.
